The outbreak of World War II led to the Lancashire Combination being suspended.  Only Droylsden and South Liverpool continued during the 1939-1940 season, joining a number of Cheshire County League clubs in limited competitions during the next few months.

After the War ended the Lancashire Combination re-started, but with only 12 clubs during its first season, including new entrants Netherfield.  Droylsden and South Liverpool were among those not to rejoin, these clubs having transferred to the Cheshire League.

Bangor City, Clitheroe, Fleetwood, Great Harwood, Horwich RMI, Marine, New Brighton Reserves, Oldham Athletic Reserves and Southport Reserves all rejoined the Lancashire Combination.  Former members, Nelson, were also admitted, so the league’s membership was again 22 clubs.

The games between Barrow and Bangor City were not played because of post-war travelling problems.  A 9-club 2nd Division was set up, to which Great Harwood were ‘relegated’.  The vacancy in what was now Division 1 was filled by the election of Wigan Athletic.

In October, Rossendale United Reserves resigned from the competition, while in February Horwich RMI Reserves followed suit.  The records of both teams were deleted.  Oldham Athletic ‘A’ did not complete their fixtures, but as this did not have any bearing on league standings their record was allowed to stand.  Astley & Tyldesley Collieries and Bacup Borough Reserves withdrew at the end of the season.  Division 2 membership was increased to 13 with the election of ACI Horwich, Bolton Wanderers ‘B’, Bootle Athletic, Lancaster City Reserves and Lytham.
